In the very first place, do you warm up before shooting? Arm rotations and such help to loosen up the muscles in the upper body.

Also some photos or videos of you shooting might help to actually pinpoint what you're doing wrong.

It seems to me (and I am not a Physiologist) that if the levator scapulae is getting sore then you are pulling your scapula down too hard. However it might also suggest that you just need to loosen up the levator scapulae & supraspinatus with some stretching before & after shooting. It would also not hurt to ice that area after shooting (until the soreness is no longer apparent after shooting).

I have had number of shoulder injuries and it is a tricky area to get right if you do hurt it.

sore as in something is broken, or sore as in too much weight lifting?
